Before I can answer

Have you had the dog at the vets? I am aware certain breeds are prone to this but sometimes they can have an infection, eye problems, tear duct problems ect. It's best to have a vet rule out illness. They will also be able to tell you what you can do to lessen them.
Brown stains indecate a yeast infection. If they are rusty coloured then it's not an infection but there still may be something else going on.
Now if you have a breed prone to them then there are a few things you can do.
Wash the face at least twice daily with a warm wash cloth more if able to, regular grooming appointments to keep the fur trimmed and easier to clean,
If you have plastic dishes for him or her use glass or metal instead, plastic can harbour bacteria. High quality food, make sure there is fresh water for your dog. Perhaps even filtered water because tap water is full of minerals and such which can cause your dogs body to work harder to eliminate the toxins,
You can also use collidal silver to clean the face (it's pet safe) can buy it at any health store. Wipe face with it. It will help prevent bacteria ect to grow.

Just check if your pet has allergies. If it does, like mine does, I give it a 1/2 benedryl allergy pill.
