We are looking to build a new house within the next couple years, and have found a few on there that are exactly what we want. Has anybody gone through them for their house? We just think the prices are almost too good to be true.

in what way? For the plans themselves? Or are they offering packages? From my experience, Beaver Homes are designed out of the east, with their conditions. Upgrades to the design will have to be made for Manitoba code, and these changes can be done a number of ways: you can get them marked up by a reviewing engineer, you can get a draftsman to draw a portion or all of the plan, or you can get your builder to mark up the plans. Which way depends on your inspector, so first I'd run this question past them. They will be issuing the permit and inspecting the build, so you might as well ensure they're okay with what you're doing. Ask them what they need, and then give them that.

Check the "conditions" on prices. Normally it is House only.  
Property extra. Slab or full basement! Built on site or is it a ATM where some charges may apply.ETC.

Do you already have a lot? That's where you should start because the type of the lot will dictate size and type of house you put on it. Also if you make a few calls to contractors and lumber yards they can give you current average rates for building costs per square foot. That price they give you will be for basic construction, labour and materials, not including any luxury upgrades.  
You can look at plans but you can't always get a good idea of finished product by looking at drawings. It helps to look a show models if possible. New construction is not for the faint of heart. Talk to people who have been through it and get all the advice you can.  
Edit: I registered on the Beaver website to see the prices. It looks like those are material packages only.
